Gates (6′4′′) scheduled a workout in front of NFL scouts after being informed by scouts that he was too much of a “tweener” to join the NBA. The Chargers quickly signed him as an undrafted free agent because they saw his talent.

Gates’ rise from third string to starter was overshadowed by San Diego’s league-worst 4–12 record. He caught his first pass against the Oakland Raiders in Week 4, scored his first touchdown against the Minnesota Vikings in Week 10, and had his first 100-yard receiving game in Week 15 against the Green Bay Packers. Gates ended his second season in the NFL with 81 catches for 964 yards and 13 touchdowns, making him quarterback Drew Brees’ favourite target. Gates signed a six-year deal with the San Diego Chargers worth up to $24 million on August 23, 2005, after holding out for a contract extension. Gates was suspended for one game, the home opener, as a result of his strike.

With Drew Brees’ departure during the offseason, it was expected that Gates’ output would drop in 2006, with first-year starter Philip Rivers at the helm. Gates had a quiet start to the season, but he came on strong in the second half and finished with 924 receiving yards and nine touchdowns.

Gates was not named to the All-Pro team in 2007, but he was named to the Pro Bowl. He caught 75 passes for 984 yards and nine touchdowns this season. He was a key component in the Chargers’ 11-5 season, but not in the playoffs. Due to his injury, Gates also withdrew from his fifth Pro Bowl pick. Gates had 60 catches for 704 yards and a touchdown this season.

Following an injury to Hunter Henry, Gates re-signed with the Los Angeles Chargers on September 2, 2018. He scored his first receiving touchdown of the season in Week 4 against the San Francisco 49ers. On January 14, 2020, Gates announced his retirement. He finished his career with a career-high 116 touchdown catches as a tight end, including 89 tossed by Rivers, the most by a quarterback–tight end tandem in NFL history.
