He was appointed as the new head coach for the University of Kansas Jayhawks in 1988. He coached Kansas for a total of 15 seasons until 2003. During his tenure, he won nine championships. He had an opportunity to get back as the head coach for North Carolina in 2000 but opted to remain with Kansas. This was after Bill Guthridge left the position as the head coach. He was even announced to be taking the position by ESPN but later clarified that Williams had not yet made up his mind.

He eventually became the head coach for North Carolina’s team, Tar Heels, and led them in the 2005 National Championship. He has remained with the Tar Heels and won his 900th game on 27 February 2021. He won his 903rd game on 11 March 2021.
